I remember there once existed a game named The Matrix: Online where I believe at a certain point there was some storyline that took place in the aftermath of the war about Morpheus rebelling against the machines during the peace after the battle of Zion AND against his fellow people from Zion as he demanded the body of Neo back from the machines and they refused, bringing him to believe Neo was actually alive and prisoner of the machines. So when he didn't accept no as an answer and the people from Zion told him to stop not to risk the peace they enstablished, he just left Zion and went rogue, starting creating chaos inside the Matrix. I'm not sure if the story was exactly like this, but I've always thought it would have been a nice start for a fourth movie, maybe with some event like this one re-igniting the flame of war and Neo returning to stop the conflict once and for all. By the way, Neil Patrick Harris looks too good in a suit not to be an agent.

Storyline
Thomas A. Anderson is a man living two lives. By day he is an average computer programmer and by night a hacker known as Neo. Neo has always questioned his reality, but the truth is far beyond his imagination. Neo finds himself targeted by the police when he is contacted by Morpheus, a legendary computer hacker branded a terrorist by the government.
