Although Neo did indeed physically die at the end, I've always believe that his RSI remained inside the Matrix because the first mission of Matrix Online was to find fragments of Neo's RSI, and the RSI was later partially reconstructed by the machines and displayed in a club, so it's clear that some digital artifacts of Neo remained inside the Matrix.
